Statistical analysis for metabolomics and biomarker profiling with PCA, PCVG, and T-tests on mass spectrometry data.
Overview
MarkerView software is a statistical data analysis tool from SCIEX designed for metabolomics and protein/peptide biomarker profiling applications. It is built with non-statisticians in mind, enabling researchers to identify up- and down-regulation of endogenous compounds in complex samples without requiring deep statistical expertise. The software is compatible with all SCIEX mass spectrometers and is integrated into the SCIEX OS ecosystem.
MarkerView supports both targeted and untargeted mass spectrometry workflows, allowing users to distil large datasets, identify statistically significant differences, and visualize trends across biological samples. Data can be directly imported from Zeno SWATH DIA, LipidView software, SCIEX OS software, and MasterView software for downstream statistical analysis.
Statistical Analysis Capabilities

Supported Workflows and Applications
- Lipidomics: Lipids identified and quantified in LipidView software can be imported into MarkerView, where PCA visualizes expression trends across biological samples and PCVG clusters lipids by quantitative profile. Demonstrated using phospholipids and cardiolipins on the TripleTOF 6600 system.
- General unknown screening (food and environmental testing): Untargeted data-dependent acquisition (IDA) profiles large numbers of components across samples. Demonstrated by differentiating 40 commercially available beers based on hop content, with data collected on the X500R QTOF system.
- Metabolomics: Library searching in MasterView software identifies and quantitates metabolites, which are then imported into MarkerView for PCA and t-test analysis. Demonstrated using SWATH Acquisition on plasma from a Zucker rat model on the TripleTOF 5600+ system.
- Proteomics (SWATH acquisition): Feature tables from SWATH proteomics data are exported directly to MarkerView for PCA and PCVG analysis. Demonstrated by profiling protein expression changes in M. tuberculosis growth states on the TripleTOF 5600+ system.
