Overview
Strand NGS, formerly known as Avadis NGS, is an integrated software platform developed by Strand Life Sciences Pvt Ltd for the analysis, management, and visualization of next-generation sequencing (NGS) data. The platform is intended for research use only and supports a broad range of sequencing experiment types, covering workflows from raw read alignment through to biological interpretation and downstream analysis.
The platform serves research teams working with NGS data across multiple experimental modalities, offering both desktop and server-based deployment options to accommodate individual researchers and multi-member groups alike.
Supported Sequencing Workflows
- RNA-Seq: Supports differential gene expression analysis, identification of novel genes and exons, and detection of novel splice junctions.
- DNA-Seq: Enables variant detection, assessment of variant effects on transcripts, identification of structural variants, and copy number variation (CNV) analysis.
- ChIP-Seq: Identifies transcription factor binding sites and histone modification sites using the PICS and MACS algorithms.
- Small RNA-Seq: Detects differentially expressed small RNAs, identifies novel small RNA genes, and determines mRNA targets.
- Methyl-Seq: Detects differentially methylated regions and cytosines, and supports the study of methylation effects.
- MeDIP-Seq: Included as a supported experimental workflow within the platform.
Core Capabilities
- Alignment and Data QC: Provides tools to find and filter reads with poor mapping and alignment qualities.
- Rich Visualizations: Offers views for identifying poor quality reads, mapping quality, variant support, and coverage, among other visualizations.
- Genome Browser: Allows visualization of annotations and multiple genomic regions at different zoom levels.
- Biological Interpretation: Provides tools to explore gene interactions using information drawn from literature and canonical pathways, including pathway analysis.
Deployment and Access
- Server Edition: Designed to support multi-member teams working collaboratively on NGS data analysis.
- Strand NGS Virtual: An additional deployment option available alongside the standard and server editions.
- A free 20-day trial is available for new users.
- Annotations, pathways, a scripts library, and release notes are available for download through the platform's resource section.
- Learning resources include webinar recordings, demo tutorials, video tutorials, FAQs, manuals, and white papers.
